Mortal Kombat Trilogy is very frustrating to even get it to work properly that I have seen an emulator that has perfected it personally. I had this problem as well and the "best" setting that could be found to work with would to set the GPU to P.E.Op.S. Soft Driver 1.18 and the SPU as I'm amusing ePSXe PSU Core 1.7.0 to be my best guess. This however will not fix the discolored graphical glitches of the majority of sprites. Odd to say this but even Sony cannot get this bug straiten out since both the PS2 and PS3 would hang up in several spots in the game. Personally, my best bet is to pull that brick out of the closet, hook that ancient rig up, and relive the mid-90's. Hopefully, this is any help to you.
