Lag on high spec PC

I am running a 2.3ghz quad core CPU with 8GB DDR3 RAM and a AMD 4800 series GPU, and can run crysis on max settings, but get lag while playing Metroid Fusion. The specific part I get the most lag while playing is during sector 3's boss fight, in which it slows down to about 25% speed. Does anyone have any help for this?

Try using VBA-M. There's no specific setting that affects performance with VBA and it's dead so rather try the one that's still being worked on.
