First of all, what video plugin are you using?

Secondly, whats your video card brand, type and amount of RAM?

Oh man, integrated graphics cards...
those are only trouble, next time your buy a computer steer clear of anything that doesn't have geforce or ATI in its name. Just a tip

anyway, go to options->settings
then go to options tab
then uncheck "hide advanced settings"

now go to options-> configure graphics plugin
uncheck hide advanced settings
close, then reopen the graphics configuration.
now go to advanced and uncheck every option. (note: these settings are "advanced" up my arslegard there's nothing to worry about)
Also, have fullscreen sync on transfer memory and don't use filters or Super2xSal

Second, if it doesn't work, try unchecking/checking audio sync under configure audio plugin. Then try Azimer's HLE audio v0.56 WIP 2 (it works flawlessly, at least for majoras mask.) if it's still messed then check the top two options in the configure audio plugins.

I remember i had this problem before, somewhere these steps fixed me. it also fixed the insane slowdowns when you use the truth glass thingy, at least for me.

People will obviously unknowingly blame Intel integrated cards but don't worry Intel cards are good that way not bad at all. Now I have Intel 865GBF. Install the latest drivers and you get 96 MB of video memory (which gets detected as 128 MB in some PC games)

A simplesolution would be to backup your game saves and reinstall Projec64. If that doesn't help, open the cabinet of your PC and clean the processor fan and remove all the dust. That works well.

@darksephiroth: I am using Super2xsal filter and I don't have any problems.

Its a misconception that Intel graphics are bad. Intel graphics on the other hand give better performance that low end cards like a Geforce 2 or 4 MX, Ati Radeon 7000 and in some cases even better than a 5200. Eg: I am getting better performance in the PC version of Devil May Cry 3 while on the 5200 the game is slow.
