joystick/controller lost with some games HELP!!

Some games such as VR Baseball 97/99 etc. after loading the iso the settings are gone. What I mean by that is I load the iso then go back to epsxe and go to to where the controller settings are and it's greyed out and I have no controller.

epsxe configuration

epsxe 1.60
Video Driver: pete's d3d driver 1.76
Sound Driver: epsxe spu core 1.52
CD-Rom Driver: ePSXe CDR WNT/W2K core 1.5.2.
bios: SCPH1001.BIN
Netplay: disabled netplay

most games seem to work but i've also come across quite a few i've had this problem with any suggestions on how to fix this?

It's supposed to be like that, you are not allowed to change settings after you start playing a game.
