Fully powered Samus would own Master chief so bad, Master chief doesn't have half the moves Samus does. Samus fully powered could take on 10 dozen master chiefs.

Freeze ray + wave ray (shoot through walls), xray (see through walls), speed boots (run through and obliterate enemies at the speed of sound), space jump and screw attack would have to be eliminated, supermissiles and super bombs gotta go too. As do the high jump boots. Sticky ball has to go as well. It will be to easy for samus to climb up to some high ridge and camp for master chief which he has no hopes of reaching.

Well Snake can move only he pulls a lot of stuff, if none then what?

Master Chief is a Cyborg give only his armor and helmet, then when he comes to the frontlines, he can be very creative.

Snake can beat, Tanks, Psychos, Helicopters and even a Friggin' robot

MC can Beat ET's (Big & Small), Planes, Tanks, a mass of mutants, and Huge Alien Ships

Sounds like a Tie for me.
