do you have vram primitives enabled in your graphics plugin? check the options you have enabled and see if you can disable anything that's causing your comp to slow down when doing the fancy color swirls. im thinking vram primitives or something like that.

Are u using FSAA I know I had this problem to when I used FSAA so turn it off or in your plugin configuration(assuming u're using pete's)turn the framebuffer textures to black.

I had to turn on Frame Skip in Chrono Cross to get the battle scenes working smoothly. Even then it's not perfect, certainly not 5 minutes though.
