A couple small questions...

What is the linkermap.map file that is present in the Dolphin x86 binary directory whenever you compile, what is it used for and is it even needed?

Also what is the ISO cache for and what purpose does it serve?

The ISOCache is the place where games info and banners are stored, so you don't need to rescan for games everytime you launch Dolphin, it's been added some revs ago.
The linkermap is an auto-generated mapfile created by the linker (yeah, really..) which can be usefull for debugging i guess...

How big do the ISOCaches get?
And would it be alright to empty them?

They are small, all that would happen if they are deleted is that they would be created again when you start Dolphin.
