NDesmume 0.4 source was not used in the 0.5.0 or 0.6.0 version, as 0.4.0 was done by a different author.

Not that I know of. Could you be a bit more specific about the problems with that game on desmume 0.6.0 ?

No, it's due to some bug in desmume 0.6.0, I tested on the code base that I use, and it works flawlessly, so I'll be able to track it some day.
