Layers and Backgrounds

I'm having some problems with the front background blocking out the others (i.e. Screen of rain not being transparent and obscuring everything underneath.) Is there a fix for this or a way to toggle backgrounds on and off?

ctrl+1, ctrl+2, etc toggle sprites, backgrounds, and other layers.
