I downloaded Pete's shader collection and placed the files in their proper place:
C:\Documents and Settings\SGP\Desktop\epsxe160\plugins\Shaders\

Then I set shader effects to 3 and set it to look in:
C:\Documents and Settings\SGP\Desktop\Emus\epsxe160\plugins\Shaders \Cartoon Shaders\Cartoon shader II\

There is both a gpuPeteOGL2.slf and gpuPeteOGL2.slv there, yet I still get the error message:
"Shader effects missing custom file!"
Whenever I try to run a game.

Set it to "5 GLSlang files" if you have .slf and .slv files in the directory.

yeah the "3" setting is for .fp/.vp pairs not .slf/.slv. you have to make sure you choose the setting that matches the file type pair that you want to use otherwise you will get that message, so do like shendo said and use the "5" setting.

All right, I got the shaders working, but now there's a horrid static hissing sound during gameplay.

what sound plugin are you using and what settings are you using with it? is this happening with every game or is just a specific one (if thats the case tell us what game)? and you are using 1.6.0, correct? you might want to switch over to 1.7.0 because there has been a significant improvement on the internal sound plugin.
