I feel PJ64 is the best by far. And it is only getting better

Version 1.7 is coming along very nicely and with some huge improvements made to the core by zilmar, you'll see some nice speed gains through a number of games. I guess you'll have to wait until it comes out or join the beta team to see these improvements

But, if you are having problems with input not being recognized during certain parts of the game, you could always try a different input plugin.
