Some applications don't, but with the recent PhysX software and drivers for Nvidia cards, they have the option of enabling GPU assisted PhysX, add in card PhysX, or CPU only PhysX. The combination also gives you the option of running 1 GPU to assist in PHysX while the other does all graphics processing in multi GPU systems. Even mixxed cards work. Those articles I linked to above does tests with mixxed cards for GPU + GPU(physX) combinations.
