I think that he meant that with the single screen mode there's only a little hit on CPU performance, but you have to watch only one screen, and he wants to see both of them, but with filters applied to only one screen (and the other without filters)
Anyway I don't think this solution is of any use, since the it's normal to have a little CPU hit with ONLY ONE SCREEN to be rendered

(Try using just no$gba and then pressing escape and the emu will also just close...proving it comes from the emu not the tool)

Well, I'm sure testehook can add an option to nullify the ESC key actions (by hooking the keyboard stack)
I'm sure of this since 6 month ago I made an application that did only this (prevent the emulator to exit due to an accidental ESC key pression)
