Save files which were made with a wrong save type configuration are always "empty" (nothing saved on them) or corrupted (this ones are not usable and cannot be repaired/fixed).
Pokemon's games would never let you save if you have a wrong save type configuration so it's more likely that your Pokemon save files are empty.
Of course, you only had to erase Pokemon save files. All the others are ok.

If you happen to have a save state made with a wrong save type configuration, you can recover all your progress through a very long process that will make you able to generate a save file from a save state.
I won't go in to details because is too long to tell/explain and you can find the instructions on several pokefans web pages.
Just use Google...
