You should not need the to run the emulator separately
@ES should boot the emulator and run the game on game selection

Actually there is a way to add custom directories so you can have them as well
I personally do have separate 32x and sega cd/mega cd sections in mine
Anyone wanting these sections added to there copy of @ES is more then welcome to contact me through msn and I will help them to add there own section
