First, you should open pSX' configuration and go to the Memory cards tab. Eject the card from the slot you want to put your new card in, click the browse button (...), navigate to where you have your Final Fantasy IX memory card (if it's already in the folder you have set on the Paths tab, no need to navigate), select it and click OK and OK again or Apply. That'll load the card. Start the game, and when you go to load the save, select the appropriate slot, select the save and play. Where in this process is something not working, and how?

If your Megaman X6 game is a .bin file, try starting it by selecting the accompanying .cue file rather than the .bin file itself. This will allow pSX to use the .cue file to find tracks in the image. If this doesn't work, try playing the game from the original CD: if this works, you have a faulty image or the .cue file wasn't properly written, and you'll have to re-rip the game.

As I suggested before, use the .ccd/.img/.sub or .mdf/.mds formats. Playstation game CDs are not usually in standard disc format, and many ripping utilities won't rip them properly, particularly if they're multi-track or copy or mod protected. .ccd/.img/.sub and .mdf/.mds work much better for Playstation games, first because they were designed for ripping games and dealing with the accompanying problems, and second because the applications that can rip to these formats (CloneCD and Alcohol) were also developed for the same purpose.

Do you mean that pSX does read them in the Controllers configuration, and you can set them? If so, go back and look at your Megaman X6 game case again - does it specifically say the game supports analog controllers?
