With iDeaS 1.0.2.0 x and y buttons work sometimes, I think the bug is from the emu.
Lino : debug your dinput plugin, and we will know what is buggy.
ie : when I press x button, I can't dash as Mario will dash by little steps. I think the bug is from X & Y buttons location.

PS : Lino : you should make a simpler plugin system. You say all plugins use RunFunc for example, but sound plugins do not use RunFunc. (you are not imposed to do it.)
