Turn off the rtc setting and delete the .sav files and when you first set up the game the time will show 00:00 AM as the time. Enable the rtc setting and it will show the current system time that is on your computer. Do you see the reason why it's in the vba-over now? I agree that the black screen is probably because of the wrong patch.
EDIT: I tried your patch and still got the solar sensor error  .

it doesn't matter if i use vbaover with a patched file, the game give you the solar sensor error if you don't disable the rtc, i use vba-over ini for convenience, since boktai2 and 3 uses rtc, and BOKTAI 1 NEED TO HAVE RTC DISABLED, about the patch i made, it's just to remove the crap intro and change the button to modify the sunlight (L to R) i can't correct the solar thing, you can change the TIME with L+R+Up to increase or Down to decrease
